Does the whole window assembly have to be removed to replace one of the solid windows on the front of the trailer? Forgot to put the rear flap on the last time I pulled it and now have a chipped window.

If you have a front window like mine, with Jalousies in middle, then I think you can do it with the window in. You should be able to remove the aluminum window stops on the inside, remove the glass and replace. Might be easier if you break the glass, but wear gloves and be careful.

Finally got the camper out of storage, I have the jalousies in the middle. What's holding the aluminum window stops in place? Do I need to remove the aluminum flashing that goes agains the wall to expose some screws or what?

I took a better look at it today and figured it out. Do they make a special tool to help remove the stops? I got 3 of them out no problem, using a knife. The other one didn't cooperate as well.

No tool that I know of. I'd just slip a wide putty knife (or 2)between the glass and the aluminum stops and pull the handle straight away from the glass, trying to get the stops to pop out. Try not to slide the blade past the 2nd contact point.
There is probably a little adhesive of some sort at the corners. Not that they were trying to glue the stops in, but the used a little sealer at the corners of the frame during assembly, and they put the glass in before it dried. At least that was how I had it figured when I took mine apart.
